When multi-classing into another base class, I know you don't get the x4 skill points or the full vitality die, but do you get the starting weapon proficiencies? I can't seem to find a yea or nay about this, and I really want the GI Joe characters I'm statting to be rules-legal...

I would expect so. Weapon proficiencies are a class feature, and when you multiclass, you get all class features of the new class. That's how it is in every d20-derived system I can think of (that use proficiencies, anyway). Look in the section of the spycraft rulebook on multiclassing, and see what it says about class features.

I did. The section talks about skill points, vitality points, etc.
WPs are *not* feats in Spycraft 2.0, they are their own animal. And no class has "starting feats". So you really can't infer anything from other D20 incarnations.
That said, say, Scientist gets 2 WPs and Soldier gets 6. So if I multi from Scientist to Soldier, do I get six more, or 4 (the difference), or none at all?
The WPs are not specified, you pick them. So it's not like in D&D where you get Simple Weapons with nearly every class, so it becomes moot. In Spycraft 2.0 you get proficiencies you can spend.
Why, then, would a Soldier get another 2 when multiclassing as a scientist?

Per the Rulebook, page 28, you get the class-granted proficiencies only at Level 1. Later proficiencies are gained at a static rate regardless of class, per Table 1.3 (Rulebook, page 27).
