Very good example of a game that handles disparate power levels well, Ars Magica.
And the idea of 'revolving' Time Lords so that someone gets to play the 'powerful' character every so often is a great one, although I have found that most players like the idea of playing themselves so much, that there really isn't a problem deciding who the Timelord is.
If you only have two players, it also works to have an experienced Timelord and a novice Timelord, sort of a Doctor Romana setup. I've actually run the game that way as well.
