I've been doing that too, even when there were still package bonuses (boni? bona? bonae? bonii?), although only for racial package deals.

If I decide to start a new FH campaign, I'll probably reinstitute the old rules for package bonuses. The ones where the bonus was based on the usefulness of each element in the package.
