We use china markers for our games instead of the crayons provided. They wipe off about as well, are easier to hold, don't break, and are largely self-sharpening. If you're a fan of the games, one good set of markers will work fine with whichever game you're playing that day.

As for the storage problem, my wife gets inch-thick foam and puts them inside the boxes to keep the pieces from falling from the tray. (This usually requires an elastic strap to keep the box shut, however.)
