When I wrote the Innate Power system, it was created to expicitly not try to handle magic, because I thought that would be spreading one set of rules too thin. I intended it mostly for things that are 'built in', like superpowers and 'bionic enhancements'. Magic is supposed to be handed by the Learned Power system (which is, alas, unfinished).

How did you make the Innate Power system work for magic?
