I use Aberrant Storyteller (AST) or HERO System 5th Edition, personally (depending on the setting... HERO System is better for detailed-combat games, Aberrant for four-color story-driven games). But, owning virtually every Superhero RPG on the market except the new Marvel one, I'll suggest Mutants and Masterminds. It's not the best game, but it's the best D20 game*. And since neither of the two systems I use are currently in print, it'll be the most practical (although the remaining copies of AST are on sale at www.white-wolf.com, and HERO System 5th Edition Revised is due out early next year).

(*Kudos to M&M for being the first RPG to realize that non-D&D characters shouldn't start at 1st Level. Aberrant D20's Level 3 kinda sucks, too... Starting at Level 10? Now, that's a little more like it. They are SUPERheroes, you know. Level 3 is like, an Army Ranger. If you're playing a Daredevil-style campaign, that's great. But most Superhero RPGs are set at X-Men level, which probably means Levels 5 to 12.)
