You're looking at it the wrong way. What determines whether you pay for something or receive a bonus isn't whether it's good or bad, but rather whether it benefits you or hinders you, makes it easier or harder to accomplish things. Wealth gives you more options, poverty hinders, so you pay for the first and get a bonus for the second. Likewise, any code of honor (whether "good" or "bad") restricts your options and so gives you a bonus. Amoral and evil people, with their "whatever it takes" attitude, would have fewer restrictions on their behavior (unless they end up with problems like Bloodlust, Fanaticism, Megalomania, or Sadism, of course).

As for your examples, I would say that they would all be benefits of one kind or another and cost points (Bravery would probably be additional levels of Will with the restriction "Only for Fright Checks").
