The difference here is that where Darwin's World is a single, developed game and setting, d20 Apocalypse is a toolkit. If Darwin's World is your bag, then you're in business right out of the box. If you want something different, d20 Apocalypse has a good amount of help for setting up something that isn't Darwin's World. I like both, for different reasons.

I thought that Darwin's World was purely hacked-together garbage, poorly thought out, and not half so interesting as 'Omega World'... which was only a Magazine Article!
Sadly, the latest iteration of 'Gamma World' doesn't seem to be a lot better, from what I've read.
Mostly, I'd suggest you ignore the various available products, and cobble together your own stuff...
