It's worse than that, I'm afraid...
MOST d20 Character Classes, and similar material (Feats, Equipment, et cetera), don't work together with d20 Modern, or much of anything else...
For instance, Steve Kenson has some very nice stuff in his Psychic's Handbook, 'Arsenal' and 'Factory' have some great Equipment lists, d20 'Deadlands Hell on Earth' has some really cool stuff... and it's ALL utterly incompatible!
If anything, I would say that the 'core' 'AD&D' classes work better than most of the ones written by folks other than WotC for use in a 'moderns' environment!
I haven't seen 'Spycraft', or 'Stargate', but I suspect you'd have the same problem, there...
If you want a RIFTS d20 game, you're pretty much going to have to write your own stuff from scratch, rather than try to lift the works of others... {I know, I've tried!}
