The reasons that Protonik, the Pugilist and the others are not featured in the new rulebook are not available to us Mere Mortals (with the small exception of the fact that due to their day jobs - Dragon and Dungeon Magazine - Super Unicorn can't hit a M&M deadline with a laser-guided missle), but I myself don't miss them. Among other things, the archetypes in the book are more generic and thus encourage customization. Secondly, they come from a different universe, dubbed "Meta-4", than the Freedom City characters, and since SU doesn't have time to give us a Meta-4 sourcebook, this creates confusion. Being the DC fan that I am, I prefer the Silver Age-tinged Freedom City anyway, but hopefully someday we can get an actual sourcebook for those characters.
Also, consider "Crooks"...a villain supplement from Meta-4 and proof positive that it's a good idea to actually know the rules of a game before you write a supplement for it..or at least, to check your math.
