Basically boils down to lack of guaranteeable computer security.

It's impossible to utterly ensure that nobody's going to get into your system and set your weapons to overload, and so there are manual steps in the procedures. ie, gunners. As such, combat is limited to what organic gunners can handle and/or comprehend.

People try it every now and then. Just often enough that there are stories about what happened when Surly Lucas or whoever got cocky and someone irradiated his ship from the inside always circulating in mind.

It's more detailed in the book, but that core concept ties into a lot of other fun things too.
