Its mostly got to do with the fact that there are powers that have a profound combat influence that the PL system doesn't factor. As a simple example, high end Concealment doesn't factor in your Attack or Defense PL, even though, in practice, against the majority of opponents it makes you signficantly harder to hit and your opponent significantly easier (at least if you're fighting unarmed or have Subtle on your powers).
Its really hard to avoid these sorts of problems in superhero games, honestly; M&M isn't the only case where this sort of thing has been an issue.
