HârnMaster 2nd Edition removed them, yes. The HârnMaster Magic and HârnMaster Religion publications took their place. HârnMaster 3rd Edition puts back enough information to create Shek P'var and clerical PCs, but nothing else; all spell/invocations etc. are in the aforementioned products.
While some see this as a limitation (that the basic HârnMaster rules don't fully cover magic and miracles) there are a number of RPG systems that cover these only lightly and you need to buy more books to flesh them out completely.
Another criticism is that there are only a very few invocations, and most especially very few spells, listed in the official rules. But there's a real reason for this. The Pvaric hexal (6 sided) philosophy encourages individuals to create their own spells; to drag themselves up by the boot straps. The game designers included extensive mechanics for designing spells, and deliberately limited the number of spells listed in the book to those that could best serve as examples.
Invocations are basic church liturgies, and also serve as examples. Clerical characters are encouraged to ask for miracles, because they are (after all) channels for the power of their God(ess). And this nicely places the onus onto the player to be creative and the GM to be creative in applying the rules so it appears as though what happened was going to happen anyway, and no-one the wiser as to whether it really was a miracle or not.
So I don't think the lack of spells or invocations in the basic HM3 rules should be held against them. Well, that's IMHO, anyway.
